Since you've used it. How does the button 4 5 and 6 over both JAMMA and CPS2 connector work?
does it map properly depending on the game (ie: D&D on CPS2 has button 4 on JAMMA edge but not expansion connector, while SSF2 has it on expansion connector but not JAMMA edge).
does it allow you to disable button 6 on the JAMMA edge to keep it from being permanently on when hooked up to a cab that has that connected to ground?

Buttons 1 - 6 are always wired through the JAMMA connector. Buttons 4, 5 and 6 are also wired through the CPS1 / CPS2 kick harness connectors (parallel wires to the microcontroller). JAMMA buttons 5 and 6 can be disabled with a switch.
- Does it map properly depending on the game?
Each core takes care of mapping the game's controls through USB, so Button 4 isn't treated any differently between games. Each connected cab button can be mapped any way you like - whether the buttons were wired via JAMMA or kick harness on the original arcade board is irrelevant. Mapping can be changed on a per-game basis if you want a particular game mapped a different way.

Yes, there is a switch you can use to turn off Buttons 5 and 6 through the JAMMA input for cabs that wire that line to ground.
